Summary

Standing-backlog polish after M-PROGRESS #100 merged.

CLEAN.3 — Planning-identifier comment sweep

PR #100 and adjacent work had re-introduced milestone tags (M-PROGRESS, PROG.C6, UXP2.5, DEC-009, …) into quantui/ comments. ~30 sites rewritten to keep the technical rationale without planning-repo identifiers. Comments-only — no logic change.

UXP2.8 — Live run progress help topic

New run_progress help topic explains what students see during long runs:

  • Live status chip (SCF cycles, TD-DFT roots, NMR/Hessian/CCSD/MP2 milestones)
  • Log heartbeat lines vs archived pyscf.log

work while keeping the technical rationale in each comment.

Explain the status chip, per-phase progress messages, and log heartbeats so
students know a long silent stretch is still alive.
