Summary

Match retained tools across API arrays and use the shared positional remapper for every indexed canonical setting. Reserve unchanged configurations before matching edited tools, drop removed indexes, and reject ambiguous duplicates with conflicting saved modes. Explicit selector or variable inputs choose that field’s mode without masking conflicts in other fields.

Stack 6/7. Merge after #7771. Feature: #7538.

Testing

82 editing regression tests pass on this branch. Coverage includes both edit paths, existing Jira selector modes, explicit choices, duplicate ambiguity, removed/stale indexes, custom/MCP/workflow targets, and 100-tool reversal. The selector reorder regression failed before the fix. App type check passes.
